You'll need to restore to the official 3.0, then PwnageTool to 3.1.2 then use Ultrasn0w.

It might be something to do with custom APN settings. Do you have to re-input them in every update?

Assuming you don't have the latest iBoot, you should be able to restore to 3.0, jailbreak with Redsn0w, and then run PwnageTool.

I would suggest paying a few dollars, and getting PkgBackup. It works A LOT better than either Appbackup or APTbackup. Plus it backs up with your contacts, so you don't actually have to restore your previous phone settings (possibly causing problems with jailbroken phones).
