What the Fusion layer does is bring your image back to reality a little bit. Heavy HDR (especially in Photomatix) tends to push the image into a very surreal state. By blending it with your Exposure fusion image you are able to bring it back to a more photo realistic state. The amount you choose to bring in of the HDR is dependent on the opacity of the layer. Its just a way to blend to technologies together.
