Personally, I think that rather than 'flesh-eating bacteria being 'created' by God, that it is a natural 'opportunistic' mutation brought on by - as Failing Shock' said, the overuse of antibiotics, which has all but destroyed peoples immune systems, making them so weak, that they cannot fight off even the simplest things.
