When I was a child, I saw the part of this episode with the spinning cube, and it scared the snot out of me. Coming back to the series as an adult (thanks, Mark!), I could appreciate the suspense and mystery that the scene built, but I did not feel fear. Then I got to the ending and Commander Balok... *shudder*

I love watching things and finding bits that terrified child-me that I can now laugh at. Best example is "Soft Light" from the X-Files, and I think "The Corbomite Maneuver" might be #2.
