The tl;dr version of this story is that the Ebooks Direct store presently uses two different systems to fulfill digital orders, and we're in the process of switching our inventory from one to the other. It seems that the app the store uses to create sales bundles doesn't like it when an order is split between the two different fulfillment engines, and was having trouble with the second half of the order. (shrug) No idea why. Anyway, the quickest solution was to create an identical item using the older fulfillment engine and then edit everybody's orders to include that item, and then resend the orders. An exciting hour or so for me, but no worse than that.
And as for the discount: it's a pleasure. :)
