Difficult to say....I suppose you could make an argument that LBW's top down view can be divisive, so there's that
And OoT, whilst what many would consider the best LoZ game of the lot, had the disadvantage of having a lower install base at launch compared to the other two.
MM3D had a number of things going for it...the fan campaign, a new model launch bundle and the highest pre-launch install base to tap into compared to the others.

On a scale of 1 - 10, what are the odds of it being a buggy, unplayable mess at launch?

(P.S. the games are awesome, but they really skim through the ironing out the bugs process)

Exactly my point. By the Xeno series up till that point I was referring primarily to Xenogears and the more recent Xenosaga series of games. I'm pretty sure the latter didn't set the sales chart on fire...no idea regarding Xenogears on PS1.

So we can all agree that Monolith Soft produced good but niche games before (and a bit after, if you count Disaster Day of Crisis) their acquisition by Nintendo. Until Xenoblade Chronicles was released.

So Nintendo showed it does have the potential to take a talented but 'niche' studio and give them the necessary push

Popularity isn't the only factor...I think we can all agree that the Xeno series was pretty damn niche, yeah? ;)

The thing is, there are simply more of these issues on the Nintendo platform compared to the others. And it's not just one person or site that notices it...I'm not just talking about something like Digital Foundry here. Several sites and gamers on youtube report having issues. Let's take Watchdogs as an example: http://www.nintendolife.com/reviews/wiiu/watch_do...

So as I said, if it doesn't bother you, that's awesome
But plenty of other gamers are going to read these reactions and stick to their buttery smooth, guaranteed quality first party titles.
So in essence, it all boils down to third parties, and Ubisoft in this situation, not putting in the effort to avoid this situation in the first place.
Sorry, but the grudge is by all means justified

Meanwhile Platinum Games has been pouring their heart and soul into their Wii U games and they get nothing but a trophy (so far...)

I think the performance tests are there for all to see, it's not like you actually need to have the game to know that it's a poor port these days.
Now whether or not that hinders you whilst playing it is subjective. The lack of effort put into making the game however, is not

Ubisoft didn't even put effort in those titles, how can they expect sales? When stuff like AC Wii U runs worse than the PS3 version, you know they weren't even trying in the first place.

I'm sorry, but a lot of gamers aren't going to support that not to hurt themselves. In fact, it was a lose-lose situation either way
Supporting it means you're ok with being treated like a second-class citizen with gimped ports running at a shoddy performance rate
Not supporting it means you lose out on the third party support. But was it really support to begin with?
